The most common reason JYJ antis give to explain the trio filling the lawsuit and leaving is that they are greedy and wanted more money.
To speak up for JaeChunSu:
If it was purely money, would JYJ really just get up and go. I didn't really know Dong Bang Shin Ki (동방신기) until 2011, but for fans who were with them throughout the years would know that Mirotic was their most successful album. They practically owned K-Pop in 2008 and that success leads on to 2009. Money should be rolling in. If SM ent have not break even before 2008, they should have with that Mirotic album and all the activities. All the more, money would be rolling in faster than they boys could blink. And I have read in pro HoMin sites that SM ent had worked out solo plans for each of the boys which they will be doing, in conjunction with their group activities. Hey, doesn't that sound like more income to anyone?
The part above looks at how there would be much money to be earned by staying with SM ent. So after looking at "staying", let's look at "leaving".
By leaving, I meant filling the lawsuit and giving up the Dong Bang Shin Ki fame. Lawsuit, no one likes to get into them. The 3 boys could either lose or win, which means it was a 50% chance. Not exactly a very high probability if you ask me. If they win, great, they are freed from the lawsuit, they get paid by SM for their work in 2009. That's about all. If they lose? They have to honor the contract, which means returning to the company that they sued. Can you imagine what their life & career would be like, if that happens? Or, if they don't want to return, they have to pay for the losses SM will incur with the trio violating the contract. How much would that cost? Remember, the contract is 13 years, their debut was in 2004, they left in 2009, there is a good 7 years left in the contract. And let's not forget, legal fees. I know there will be antis who will just say, yea, these 3 boys didn't think of this part, they are stupid. But that comment is not fair to them, who are we to judge them. Besides, they have been in the entertainment circle for 5 years, more if you count their trainee days, would they not know how hard the road ahead of them will be if they decide to go against the famous K-entertainment company, SM ent?
To speak up for HoMin:
If JYJ file the lawsuit and left for a better reason besides money, why didn't HoMin leave? If the income is really so bad working in SM ent, why did HoMin decide to stay. And I believe they signed for a further 3 years. These 2 boys are equally talented as the other 3 and equally loved by their fans, I do not believe they will think they deserve to be paid less. And if JYJ were really not paid what they deserved, wouldn't HoMin support them? Wouldn't the leader-shii, Yunho do something for his dongsaengs? (Although in this case, Jaejoong is not his dongsaeng since Jaejoong is actually the oldest)
Note: I think FTC made all entertainment companies shorten their contract to 7 years. So I believe HoMin's contract was also changed to 7 years. And they then signed for another 3 years with SM ent.
Updated 4-Dec-2011: I am not so sure about this Note I put above. Because I have read somewhere that says the above. I have also read somewhere that says their contract was not shortened to 7 years, but to 10 years, so up to now, the contract have not ended. And of course all are just speculations, because honestly, contract terms are not something you just announce to the whole world. Oh not to forget, another speculation is that, SM did not change the contract duration at all, so 13 years it is. I am so confused... o_O
To speak up for SM ent:
They spent a lot of good money to groom these 5 boys. Look at the music videos, photobooks and DVDs. I see Paris, Prague, Saipan, Bora Bora. I see aeroplanes and copters. In their house tour for AADBSK2, their apartment looks nice. They each have their own equipment for their work. I see lots of costumes, makeup, stylist, dancers, crews. All these cost money. Composers, lyricist, dance choreographer, manager, they don't work for charity. Album promotions and stage props aren't cheap. There were articles saying, the boys' cars were given to them as presents after awards, but still owned by SM. Now, I don't know how true that is, but even regardless of whether the cars are still legally owned by SM or not, they cost money. Those are all luxurious cars. So now that I have make my point on SM ent's investment, what I would like to say is, if you take a huge chunk of money to produce something and that something sells, wouldn't you want to ensure you can continue selling it and make money out of it. What I mean is, wouldn't SM try to keep all 5 boys happy, so that they can continue bringing in the money, since the boys have such a huge fanbase all over the world. To me, if I am someone who gets a say in SM ent, a shareholder or a member of the board of directors, my answer is, Yes, keep them happy and give them what they want. And I would continue saying that, unless, what they want is way beyond what I can give. Essentially, it means, if the request doesn't go overboard, I will gladly give them anything they ask for. But once it crosses the line, I will have to do something. And sometimes, the (right) choices the company needs to make, may not be the most popular choice. Besides, companies are set up to make money and it has responsibilities towards shareholders, board of directors and each and everyone of their staff.

I think I have wrote the most for JYJ, followed by for SM ent, and then HoMin.
Since the subject here is about JYJ being greedy, hence writing for their side would naturally be longer.
I really want to reiterate that I do not take sides. Because honestly SM ent is a company, I don't feel any attachment to them at all, yet I am writing down more words for them than for HoMin. Because, those are my honest opinions.
In future post, it would also be likely that the post for JYJ, HoMin & SM ent will not be the exact same length, because it really depends on the topic.
